Title: Reel seat size for a 14/0

If I'm ordering a Aftco unibutt would it be the #6?

A size 14/0 should fit on any of the unibutts in size 2 - 6.  The important thing is that you don't want a ton of room between the butt of the rod blank and where it fits into the unibutt's ferrule.

It's not the reel that determines the size but the blank. You will need to trim the blank to make up for the rod  butt length. So you need the blank first to determine that. Graphite is different size than a glass rod also. The ferrel needs to fit a snug as possible.
