What is the difference in the color of the jigmaster or is it just cosmetic?

The reels that appear brownish are most likely made of bakelite (early technology [older] and brittle), varying shades of maroon (cosmetics, production changes), red (the 500S anniversary edition I believe) and basic black (very formal, often with a white shirt and tie ).
