I've had this reel for like 2 years now and I rarely use it. Its only been out about 5 times and it has a nasty wobble when reeled in. The first day I bought it had it so its from the factory. I really don't know much about it should I just send it to Shimano or can i fix it myself

well, if it wobbled from day 1, you should've sent it to Shimano within the warranty year
if it's an obvious manufacturing screw-up, they might still hook you up for PR
or, at least, charge rock-bottom to fix/replace

OTOH, it could be something ridiculously simple, like an errant part or even
a misplaced glob of lube big/heavy enough to throw the rotor off balance
once had a straight-from-the-factory Sahara w/ no A/R, 'cause it had a HUGE glob
right under the rotor, inside the roller bearing assembly

Assuming the 6000 has a counter balance weight (s) under the rotor - check that it was actually fitted. If it's missing Shimano should have the part. If the balance weight is 'built' into the rotor then it looks like Shimano got their math wrong and you may have to balance the rotor yourself - plenty of vids on Youtube.
IIRC Shimano called it Dynabalance.

Many spinners have a bit of a wobble when cranking - if it's not too much I just live with it.
